I would not use body filler aka Bondo for any reason. It absorbs moisture. Thusly, it can cause more rust. In a spot like the trunk wells, it's not practical to keep water away from it. The rear tires will sling water on it whilst driving. The only way to keep water away from it would be to not drive it in the wet, which is too much to ask.
