installing the 5cyl engine means the transmission is going to sit further back in the car. thus the drive shaft must be shorter, and the shift linkages must be shorter, and the transmission support cross member must be modified to sit further back.

to use the newer transmission you would need to use slightly longer linkages... you should have enough length in the linkage to modify them to make them work with the transmission.

Adding the 5cyl engine means you have crossed the line from a simple bolt in project to a project that requires some fabrication. its been documented many times on this forum, so it should be a fun project. search "manual swap" and you will find many threads on the topic.
