Another thing, when I was taking the throttle linkage off the top of the valve cover, I stupidly unscrewed the linkage to remove it. After I did that I noticed that all I had to do was squeeze a ratchet under it to get to the bolt holding it in place. Is that Bowden cable that goes to the transmission? What's the proper procedure for reinstalling? I hooked up the linkage and tightened until there is no play...

that is certainly a problem. set this way, the transmission thinks you are holding the pedal to the floor... it may have even damaged the cable/bowden connection inside the transmission...
