I am thinking it is something in the engine bay. Although the mounts are brand new... they do seem a bit low. I have never replaced the engine shocks (but i am not sure if that would cause my problem). The car does not rattle as much as it does vibrate. You can feel it in the pedal a lot and in the floor some and in the steering wheel a decent amount.

The other weird part of this is the idle. Fast idle lots of vibration, 2/3 idle much less noise and less vibration, and low idle engine shakes more vibration.
