If the engine was sitting lower than it is now and you had the linkages correctly adjusted, you can be out of whack now since raising the engine can change the kinematics of the rods and cranks involved. Check for something disconnected, but don't be surprised if you need to tweak one of the rods a couple turns to bring it back into spec.
