It is possible that the lifter hasn't done its job yet. The lifters job is to hydraulically bridge the gap between the rocker arm and valve.

It has the ability to be different lengths. When the rocker was removed the lifter went to full length. Upon reassembly it does not necessarily accomidate its new length. If it stays long the valve won't go closed.
