You could also ask them to check the crank angle position sensor adaptation values, hopefully they know what to look for in regards to that. Even a dead battery can make this clear itself out and need to be reset. It will affect misfire recognition. But on 98 thru 2000, if the ECU hasn't been replaced, it's a safe bet that this is the cause, replaced lot's of them.
