Radio and windows stopped working after jump?

This seems quite strange to me but I'm thinking someone else may have experienced this. My friend parked his 1994 e320 at my house for a few months during which time I was to drive the car every couple of weeks. On one of my trips I noticed that the radio did not turn off when the key turned off, the power button on the radio had to be pressed. This problem did not exist the first couple of times I drove it. It has a stock radio but I see some non-OEM wires under the hood (not sure what they go to).
My wife then drove the car and I forgot to mention the radio issue so it was left on and the battery died. Of course it sat for a few weeks before anyone noticed the battery had died. I tried charging the battery but a neighbor insisted on helping me jump start it with his car, so we did.
The car started up and ran fine but the battery wouldn't hold a charge. At that time I also noticed that everything in vehicle functioned except the windows and the radio. I visually checked all of the fuses I could find and nothing is blown.
We went and purchased a new battery, the radio and windows still do not work (not that I expected them to).
Any ideas?

You may have to follow the aftermarket wiring ti find out if there are any fuses in those lines. I can't really think of anything beyond fuses myself. The radio in my car is able to turn on when the car is off (it has an unswitched mode). Maybe the radio in your car is wired only in the unswitched mode or via some other aftermarket wiring.

Also check the aftermarket wiring or any other wiring for rust, corrosion or burning. Pulling the radio and looking at the wiring harness in the back of it may help.

I was thinking about it this morning and I realized that this could be an ignition issue. First the radio would not turn off when keyed off, now the radio and windows don't work when keyed on. The windows and radio act as if the key is still in the off position, I wonder if the ignition wiring is loose/disconnected or perhaps the ignition itself. I guess the question now is, how do I test my theory?
