Update
My indy checked everything over late this afternoon and, after numerous road tests and adjustments, concluded the problem is a bad modulator. It wouldn't hold vacuum when checked with a hand pump.
He had a replacement in stock but not enough time to install and tune the system, so I'll be going back tomorrow. I don't understand how the bad modulator could be linked to my connector replacement, but maybe it's just a coincidence. I'll report back tomorrow... Meanwhile, thanks to all who've replied so far. try running a single line from the vac pipe to the top of the vac tranny modulator using a y connector. Then hook the black vac line from the trans into it. Voila, perfect transmission. Then on a seperate lines hook up the swarm of in-cabin lines and they should all work fine. Is there a tutorial for this, or should I make one on paint?

Another update
My indy replaced the trans modulator today and things are a little better than before: still a harsh 1-2 shift half the time, but the 2-3 flare is reduced considerably and the downshift clunk has lessened, too. He suggested that improving it any further would require a new vacuum control valve, which he said personally he wouldn't bother to do. (He also suggested re-attaching the 3/2 flippers which I removed long ago... this worries me a little given Brian Carlton's proven advice on the issue.)
So, I don't think I'll ever figure out just what went wrong with my connector replacement project in the first place, but the shifting is acceptable to the point that I should probably just leave well enough alone now. Charlie
