What about the Fuel Tank Screen. When you get Water in your Fuel you often get Rust with it.
Under hood try swapping the Fuel Inlet Hose with the Fuel Outlet Hose. This will draw Fuel from above the level of the bottom of the Fuel Tank. You will also run out of Fuel sooner so keep at least 1/2 Tank of Fuel and do it just for test purposes. The retun Fuel back flushing through the Fuel Inlet Hoses and Tubing might also be helpful.

In my 90 Suburban (6.2 Detroit), I've got a Freightliner with a heater and water seperator in the bowl on bottom. The PO told me about "Diesel 911", form the same people who make Diesel Kleen. Since I use diesel AND WVO in it, I've gotten some water in it before. I remove the filter, pour Diesel 911 through it , fill it (the filter) up with the stuff and pour some into the fuel line , put it back on and fire it up. Works great! (Also pour about a half bottle in the tank to remove the water in there). Works for me!
