If your transmission is vacuum controlled, some simple diagnostics with a Mity Vac might get you some good advice from this forum.

My local yard gets $85 + $15 core for any tranny.

Sounds cheap. If I was set up to swap a transmission and I could find a good supply of 722.435s, then I could just burn through used ones.

Maybe I will clear out the garage and ask for more tools for Christmas.

The 2-3 flare is quite common on these transmissions- I recently cured mine on my 'new' E300D by installing the K1 spring kit- it's a $10 or so part from the dealer, Mercedes call it a thrust pin. It's slightly modified from the original part.
It's very easy to replace and can be done with the transmission in-car during a fluid/filter change. Changing that and a fluid/filter renew has totally smoothed out the 2-3 change on mine.

The part number is 126 270 44 77

The rear-end thunk is most likely the diff mount rubber bushes or rear subframe bushes. Not a massive deal but fairly easy to replace for a garage if it bothers you.
