I did some comparison shopping over at mbpartsworld.com and it looks like the majority of the engine is the same. I was surprised at the number of 603 part numbers (like the crank). The biggest difference appears to be the pistons and rods. The rods also share a 602/603/605/606 part number so they wouldnt be too hard to source.

If I were intent on keeping the car for the LT (long-term) more than one year, I'd have an LB (long-block) installed - if there is such a thing aftermarket for the car. I did that numerous times with V8 American cars in my youth, once their engine went KABOOM. I can see a LB install costing $3K or more all told, off the top of my head.
There's a honey of a '98 E300TD one-owner, garaged, near perfect condition on CL locally, with less than 85K miles, with everything working on it for $4.950.00 asking. Depends on which way you want to go. The cheapest transportation for me, was always the old car I poured money into. When I needed to have a dependable car to get to work? Fixing this car is cheaper then a new car payment. a rebuilt engine from a reputable rebuilder would cost a fair amount. but it would solve most of the issues. I also will replace the trans computer.

No doubt that is a hot price. The going rate for one of those in that represented condition is about 7-9k.
I would hold off on the trans computer until you know for a fact that it is bad. How did you determine the transmission actually downshifted, or did you just observe an rpm spike at the moment of failure? I still maintain that the transmission controller and the engine controller talk to each other and will not allow a downshift that would kill the engine. Failing that I have to think that if somehow it did get in that situation it would have tried to save the engine by cutting the fuel supply by releasing the IP rack to minimum. I still think you have a runaway condition caused by the engine consuming its own lube oil based on earlier statements. Not trying to be difficult but just making sure you really get to the root cause of the problem without just throwing parts at it. The TCM will have to be recoded to match the car, with Star DAS, it's not just a plug and play operation. I suspect this will be several hundred dollars for the part and north of a hundred to pay shop labor to do the recode.

the trans computer may not be at fault, the mechanical portion of the trans may have jammed, for instance, a bearing or something falling into the planetaries causing a downshift... no?

The trans store codes as well as adaptation values that show how it has been adjusting itself internally. I'd check them. Star Diag would be best along with someone who knows how to interpret the data. SDS might pull up an engine code or two also or pending codes.
Seems to me like you need to pull the value cover and/or head and find out what happened? Timing chain tensioner, vacuum pump blew, cam broke, threw rod, trans issues, etc, etc. Could be major, or not. List is endless and to me, without pulling it apart and knowing what you have to work with, you can't know how to proceed.
