Just changed the injection pump on my 300SD, question about idle

A couple of days ago I installed an IP that I pulled from the junkyard. When it finally fired up after lots of priming, the engine idled nicely at a little over 700 RPM. After taking the car on a quick spin the idle bumped up close to 850 and the engine was idling a little rougher, but not bad. At this time there were leaks at all of the injector lines both at the pump and the injectors because the pump was now in a slightly more advance position than before. I loosened the front 3 bolts on the pump and let the pump slip out just a touch so that the injector lines would line up. The timing marks on the pump and head are now lined up as well. All injector lines are leak free except #3 cylinder at the injector.

I now have a really rough idle at 850 RPM. When the car has been sitting for over 6 hours, the engine will fire up strong right off of the first bump, but a cylinder misses several times before everything clears up. Is it possible that there is still air in the pump that hasn't bled out? Could the small leak at injector #3 be the problem? Can I apply heat to #3 injector line and bend it a little to help it line up and eliminate the leak?

Also, there is almost no visible smoke in the headlights of cars behind me when I floor it and the power is a little less but close to what I had with the old IP. Thanks

Yeah, I should get that leak at the injector fixed before looking elsewhere. Is there a method for bending the lines?

When a glow plug goes dead on this engine it takes several cranks to turn over and then runs rough for about 5 seconds, so I've ruled that out.
