I am getting ready to have a body shop repair some rust under the floor pan, I know that the electrical harness need to be protected from welding heat, are there other items running in that space that I need to make sure that is protected? vacuum lines? anything else?

A few things come to mind....Brake lines and fuel ( including return) lines. Also watch those rubber doughnuts for the rear suspension arms.
