I had the same problem a few years ago, and it was due to the glue not holding the rubber seal around the trunk lip in place. It sits in a steel channel and water gets under the rubber and spills over into the trunk and will eventually rust through. I used a good sealant to first stick the rubber back in place and then ran a bead around the outside edge to make sure the water always goes into the rubber to be channeled away. I used a sealant called Tiger seal which is very strong and flexible but I guess a good silicone sealant will also work.

This also happened to me on my 85 380SL. I got to it just in time, and used a POR-15 like rustproofing all over it before replacing the seal. Note: if you don't do a good job replacing the seal (beware of going through the paint when removing the old glue), you may actually do more harm than good. When I was done, there was no way water could get underneath, and even if it did, there was about 1/16" of rustproofing sealer between the water and metal.
