Question 1998 500SL soft top

Hello I am new to SL line. car didnt come with remote key so Recently we purchased a new one. This is when the problems occur. Roll bar and Soft top indicator lights lit and stays on. we did resynchronize the key ,yet both of car windows doesnt work also. Car recently had faluty sensor on soft top fixed ( it was bad contact, which after fix all seem to work fine). Key remote seem to open and close doors fine. all others electrical system work. fuse boxes were checked it was OK.
does any one know what could be wrong? Is the window problems related to soft top mechanism? Thanks

The windows operate thru the soft-top computer. Check the fuses in the trunk.

window operation via remote...

Wish I could help but the original post raises a (hopefully related) question I have:

The owners manual for my '98 SL500 says that if you hold in the unlock button on the remote for a couple of seconds, the windows should lower. This doesn't happen with my (3 button) remote. I have tried installing new remote batteries to no avail.

Any ideas?
