I just had about $1,500 of body work done on my trunk because of that damn rubber mat.
It's not the mat's fault but a tail light had started to leak and that water got under the mat (unnoticed by me) and it sat there rusting the trunk floor.
The guy at the body shop who fix it (and did a great job) said this is common and he was surprised that my car had lasted so long before this happened to it. He said typically the water comes from the rear window seals leaking (it comes through the read window defogger wires which do go through the trunk), the sunroof drains (which come down the side by the back door), the wheel wells, the tail lights or the rubber seal around the trunk lid failing. The problem being compounded if the drain holes get clogged.
So I might suggest a carpet (one without a rubber or silicon back) so any water would soak the carpet and you could tell it was there and take action immediately. Or maybe nothing at all.
But good luck whatever you decide to do.
