2000 ML320 Transmission shift problems

I am an original owner of a 2000 ML320 with 80,000 miles. CEL codes P0170 & P0173 (fuel trim malfuction, left & right) were posted. No driveability problems. After researching, I decided to replace the MAF sensor & disconnected the battery for 30 minutes to drop the codes. I did not have the engine adaptations redone since the engine was running fine. I'm now starting to have rough shifting problems between 1&2 and 2&3 on medium and fast acceleration. Problem seems to get better after running for awhile, but still not real smooth. Tried shutting down & restarting, but no real effect. Transmission fluid & filter were changed at 75,000 by professionals. I did a 3,000 mile trip since the fluid change with no apparent shifting problems. There are no apparent leaks. Is there a relationship between not doing the engine adaptations and the rough shift problems or am I facing another problem with the ML320 transmission now? If a new problem, any suggestions from a troubleshooting point of view? Thanks

Modern cars don't like to lose battery power. You may have lost the transmissions adaptations. It should be read cleared and readapted both on the engine and trans and possibly a number of other controllers.

Thanks for the quick response. The transmission seems to have readapted itself after 3 days of driving. It is running as smoothly as before; however, a new problem has occurred. Neither the Auxilary Water Pump nor the fusebox blower motor are running. I understand that Relay K19 controls both units (Fuse #41 is fine). Since the relay is only $10, I'm thinking of replacing that. I also have read that the All Activity Module controls the on/off temps for the two. Is this true; if so, could the battery disconnect have cleared out these AAM comands?
