How come sometimes when....

you use a fifty dollar or a one hundred dollar bill to pay for something the cashier will mark it with a magic marker(felt tip pen)?

Special pen used to detect counterfeit bills. I think the ink turns a certain color if the bill is legit or not.

Could it be a UV light pen to illuminate its unique water-mark?

As another noted, it is to detect counterfeit money. The ink will remain yellow if the bill is legit. If it is not, then it'll turn black.

Some markers are black if the bill is genuine, so just because the marker turns black doesn't mean a counterfeit - could just be a different marker system.

As the other folk say it's an anti-counterfeit measure. As to why 50 and 100 dollar bills, well there's a quicker profit margin for the counterfeiter.Bear
