I have that set up on my coupe with the same exact engine you have (M104.980).

Just dandy.

Will a flywheel from a 102 work on a 104.980 I'm asking because of the timing marks for the crank sensor

No. 4-cyls only fire every 180 degrees, thus two timing marks on the flywheel. 6's fire every 120, so 3 timing marks.

If you have a dual mass transmission. The DM trannies have a shorter input shaft since the pilot bearing is in the flywheel, not the crank.

I know my tranny has a shorter imput shaft. My question is the DM flywheel going to work in 104.980? I just want to make sure it works.

Yes. All the I6's are the same. Just remember to shim up the crank sensor correctly so you don't brake it off the first time you try and start it.
