What are the effects of having worn out flex-disc's and a bad pinion gear. Does it effect torque ? What are the negatives.????

having a bad flex disc and a badly worn pinion gear allows too much pay in the drivetrain which means that individual components are dealing with higher levels of impact.
the effects are increased wear, possible driveline vibration, somewhat decreased drivability (due to all the slop in the drivetrain), and the possibility of breaking other components, sch as the tranny, driveshaft, ring gear, etc.

In my experience, the flex disk does not "wear". It can fail and I had one fail on my 230SL when "driving" it on Summit Point Race Track. It is not hard to replace.
I also have not heard of the pinion gear wearing enough to cause real problems. The rear end bearing can go bad and they can be replaced and the gears realigned. It really depends on what symptoms you are experiencing and how serious they are.
