Thanks for your help guys, I checked and the hose that went from the idle air valve to the intake manifold had come off. It left about a 1" hole, so it was no wonder it would not run.

I was under the impression that the EGR was usually only activated during warmup. When the engine is running and warm, I have been told that the EGR remains closed. I suppose that this is erroneous.

Well I got it repaired. It was a broken vacuum line. Now it runs great and shifts nicely. That's great.....I think. Now I can't get the wife to agree to a 5-speed conversion. Well maybe later.
