i have replaced my door lock switch it tested bad .Now when i hit my trunk release it unlocks all my doors and releases the trunk but the green led on the doors when i press the transmitter on the key does not light up and when i manually lock the doors they still all dont lock i have yet to replace the vacum pump but i was told that there are two the one under the rear seat and one in the trunk my rear witch one do i replace,my rear head rest also dont stay up what could be going ?

What car?

The pump that controls the locks is located under the right rear side under the rear seat.

I would not blindly replace the pump. I would have the problem properly diagnosed.
