SLK roof problem

Help!!!! Please help!!!! My 1998 SLK roof folds down without a problem (hooray) but when raising it back up, the rear quarter windows do not go back up. The SLK had the rear wiring loom and hydraulics replaced as it was parked next to a car that went up in flames and the heat travelled through the drivers side rear quarter of my car and melted the wiring and pipes. I bought it damaged and my mechanic did an amazing job and has got the roof to work fine apart from the rear quarter windows. The windows will go up when running a direct live to them from a battery. To reitterate, the roof closes perfectly apart from the rear quarter windows. I can take it to Mercedes but they didn't inspire me with any confidence when I rang them and they wanted to charge me £100 per hour labour charge so they are an absolute last resort.

The same computer that operates the top ALSO operates those windows.

Some signal must be missing. Only a shop with a scanner that can diagnosis that computer will be able to fix them.

Thanks very much - that's what I though. I was just hoping to hear from someone that might have fixed a similar problem before I took the car to MB (just in case I got the trainee technician working on it and a big bill at the end). An auto electrician (Saab specialist though) said that the roof ECU may need all the motor positions entering so that it knows what point it's at so it can complete the cycle!!! Does this sound feasible?

The rear windows work off a "timer" system not position.
