When I shift from reverse to neutral my transmission or driveline shudders. If I shift while car is still moving and I don't have my foot on the brake it doesn't shudder. I would like to be able to come to a complete stop before I shift to neutral.

Sounds like your idle is too high and possibly you have too much play in the driveline. Check the flex discs and the differential mounts.

You're in Gainesville??! So am I. I just replaced the transmission with a used one from ProSpeed out of Texas. I had AAMCO do it... I know, that was a mistake, but it's a very long story. The old one never shuddered. The idle is still around 500rpm. So I'll check the other things you mentioned.
