My 71 coupe has some rust in the left wheel well, in the trunk area. What is the best way to replace the rusted area? Do they still mfg, the lower wheel well part?

Check http://kkmfg.com/ for the part you need. That's a very common area for these W111's to rust out. Not a big deal to repair . Also make sure the rubber trunk seal is in good condition & that no water is getting in the trunk .

I think you can order these panels also still from MB directly. Check the EPC for the number (I think it is 111 630 51 42). Last time I checked for my coupe it was $166 or so from MB.
