The flapper is there for more precise control over the mixture of EGR gas to fresh air. The computer closes off the flapper and opens the EGR if it needs more EGR gas. If you still use the stock wastegate system, you'll need to have both the EGR and the flapper valve functional for the computer to allow boost.

It shouldn't affect idle under normal conditions. If it is, it may be sticking closed or the lines to the EGR and flapper valve may have been switched. If you're getting boost, everything's probably OK.
