shaky / clanky rear window lift

I swapped my rear door for a non-smashed version and the rear window, for the lack of a better description shakes when it goes down and clanks when it goes up. I hope those descriptions make sense. When the window is lifted all the way, the motor still runs. I'm guessing the teeth in the motor and lifting mechanism just aren't aligned, but I'd like a second opinion. I've seen thread on this subject in the past on this board, but I cannot find them. Any tips or links would be greatly appreciated.

I suppose I should have tested all of this, hindsight is 20/20, I suppose.

I think you are correct. My passenger rear window regulator is cracked, and it caused the motor gear and regulator gear/saw tooth deal to be mis-aligned. It rattles and shakes going up and down, but is aligned enough to work.
