bolt in weatherstripping channel

A chunk is missing from the fairly new weather stripping around the rear DS door. In the place where the chunk is missing there is the end of a brass bolt sticking up into the path of the weatherstrip. It is right above the metal crossbar that separates the triangle window from the larger window that opens. I will take a picture and post it later tonight, but wanted to know if anyone has any ideas about why this bolt is exposed and what to do about it.

The weatherstrip should have a space or recess on the rubber material to prevent rubbing and chafing of the material.

Awesome, Thanks MBeige! Never noticed the groove when I installed it, so it was probably not placed quite right.
