Couple of transmission questions (easy ones)

Just about finished the engine swap in my 190E 2.5-16v (I kinda killed the previous one through stupidity). The "new" engine is from a manual car. The old is an auto.
I've swapped the flywheels over, and bolted the torque converter in, but this is where it gets tricky. I pulled the bearing from the manual transmission out, which isn't a problem - but today I came to bolt the gearbox back up, and it feels like it's blocked in the middle? Its casing is falling about 5mm short of the engine, and I can still spin the flex disc end freely? Is there something else related to the manual transmission that I've missed? I was browsing around and found another thread detailing putting an auto onto a 240D where it was explained that the torque converter should only be bolted on when the gearbox is attached. Is this the same situation as my car?
The other question is - do I need to manually fill the torque converter? I drained it when it was off the engine, but from what I gathered it'll fill from the gearbox?
