Mis-managed HR Department, I would fire them all if they did that to an employee. Tell the nice head of HR that you need them to cut you a manual check until they figure out what/who messed things up. They know all you need to do is drop a call to the labor board and they are in deep do do. Since you just started working there I know you don't want to make waves - so tread softly but be serious with them.
I would bet the owner of the company has no idea they are fiddle farting with your earnings.
