Are they actually missing out or is it just a rough idle? There's a difference. If you have 2 cylinders that aren't firing, that car is going to run like an absolute dog. It may not even idle. If it does, the engine is going to be rocking and rolling around in the engine compartment. You certainly wouldn't be able to drive it, 4 holes out of 6 firing will make less power than a 240D due to the uneven firing and drag/compression of the other 2 cylinders.
Stop guessing and find out what's going on. Do a relative compression test and report back the values for cylinders 1-6. If your compression values are normal-ish, it's an injection problem. If you have injection or timing issues, you can have a "soft" miss which is a cylinder that fires, but out of time or weaker than the others.
