A couple of things really, rub down the rust, and use filler and spray, or replace the entire new panel...all depends on how deep your wallet is!!

rust

Try a product called POR-15. Eastwood may have it. Try a search here, you should find plenty of info.

3M makes a small "pencil sander" that sands in small crooks and crannies. I bought mine at Wal-Mart for $5. Sand out the rust, then apply factory paint and clear coat -- available from dealer for about $13.

Rust removal / fix

Long ago but not too far away... (sounds like a song I once heard)

I used to work in a body and paint shop in my youth and the tried and true way to fix rust spots was to sandblast the area, treat it with an acid bath, immediately primer the area, fill with putty (NOT Bondo, sand and paint. Don't allow the primer to become moist or damp from weather or any other source.
YOUR LESSON FOR THE DAY - PRIMER IS POROUS!!! It is designed that way in order for a topcoat of paint to absorb into the pores to bond with the primer that's sticking to the metal surface.

On non-critical areas I've used a product called Extend that "converts" and neutralizes rust and seals it forever. You are supposed to be able to topcoat it but I'm not certain that you can use it on a car body where you'd want anybody to be able to look at it.
