IP timing. tool vs lining up teeth.

I am in the process of installing the injection pump on my project wagon motor. Now i have a tool that screws into a port on the side of the pump, however when it is installed, the mark on the pump housing is not lined up with the space in the teeth. This is where i am confused. do i go with the tool, or with the teeth? Not too much info on the tool out there so i though i would ask.
