W210 Rust in tank???

i think i got rust in my tank, the other day when i change the pre-filter it was brown n kinda rusty.
i want to change all those plastic IP lines, they all brown i want to c them clear. seems like i got alota rust in tank. gotta change the tank strainer but i have to take care of the rust first.
so how can i get this done right?
