the actual blower or the air that comes out? if it's the air, it's prolly all the years and years of crap that built up on the evaporator. you should clean it up. there's several how to's etc. but to know for sure, you should post the year/model of your car.

A good Aerosol like Lysol will often halt any bacterial growth on the evaporator and its housing. You can usually disperse it by spraying into the air intake for the heater with the fan on high.
Also make sure you don't have a neighbor like Walter Mattheau, or Jack Lemmon. |

Remove the blower motor, get a flashlight and small mirror, shine onto the coils, use a garden hose and spray long and hard. You won't believe the poop that flushes out the drain. No more smell.

After seeing Tomee's post, it brought to mind that there is a good chance of your drain line(s) being plugged and causing bacteria buildup.

True Story!
A rat dies in a body cavity of an old Charger. The owner of the Charger posts on the forum asking how to get the smell of death out of his car now that hes discovered and removed the rat. Answer: douche bag... seriously. I've never tried this but it makes since. The cleaners in a douche will clean out the bacteria and are not harmful.
