I probably should not have said rough idle. The car seems to idle fine, the engine is just very shakey and loud. The idle seems to be fine though.

Well the two nuts were the ones that keep the motor in place. Is there any way to adjust the window so it seals tightly? The window goes up and down all the way its just a little off.

allright I figured it out with the window channel. Yes! I used an eyeglass screwdriver and pried it enough to get the clips out to where I could pull it out by hand.
