I would try the fuel side. With the engine idling, loosen the injetor fittings one at a time to see which cylinder is the culprit. Idle should get less stable when you reduce fuel to a cylinder. You can do this by pulling plug wires but there can be further indication from differences in how much fuel dribbles when you loosen the fitting.
