Unlocking the driver's door with the key should turn off the alarm and unlock the other doors, just as if you had used the IR remote.

Clearly something is missing the signal. Since two functions of the module in the PSE seem to be malfunctioning (IR receipt and door cylinder switch), it would point to this part.

Of course, try new batteries in the remote. Also try the trunk cylinder.
