When I remove the hose from the fuel filter outlet to the IP there seems to be no fuel pumping through.

Doesn't seem very weird to me at all.
You failed to completely fill the secondary with fresh fuel when you changed the filter.........because you didn't have a can of fuel available.
So, it will crank
forever in an attempt to slowly fill the secondary filter........and then it has to force all the air from the IP.
Find your primer pump and have at it..........150 strokes or until you hand is bleeding..........whatever comes first.
