Also, I just did an emission test today, which is required prior to renewing yearly registration and the car scored .69k on the opacimeter test. I don't know what the value means but it passed with 4 being the highest value allowable.

It depends on what is leaking. Leaking return hoses will not cause knocking. Leaking injection line nut/injector body is a different story.
If the knocking is comming from #1 cylinder this is the delivery valve they would have had to mess with if the retimed the IP. Even when your are being careful it is easy to get dirt or other contamination in that area that will work on up to the injectors.
