I did unhook the output line from the lift pump in messing around with it yesterday and there wasn't any fuel coming out.

If the manual pump pumps fuel through, wouldn't the lift pump pull the fuel through also, thus ruling out the filter? Otherwise I'll unhook the filter and see if pulls fuel through as suggested.
