I'm thinking that even though you think your main battery may be alright it may not be. The wiring from the battery could be your problem or the battery posts may need cleaning or you may need a new battery. I'm sure you are aware that the IR signal doesn't work very good in bright sunlight. Sometimes the IR door receiver needs to be replaced.
Since it could be any number of issues pleae read
1990 - 1995 500SL tune-up parts and see if any of this things could be a part of your problem.
