I dealt with a similar issue on my '97; not sure it's the same. With the lid open, look on the driver's side for a nylon actuator that trips a switch to tell the controller that the rear bow is in the compartment.

Later models---some time in '94, I think---added a switch to the header right above the mirror to tell the controller that the soft top is up.
