Have you taken the carpets out of the car and gone over it with a water hose to confirm where the water intrusion is coming from? My car has been leaking water into the driver's side floor pan, front and back. I got the water hose out and started hosing down different sections of the car to determine the source of the leak. Turns out it was coming from my door seals, not the windshield or rear window seals.
