The holes aren't accessable from the trunk -- run the wires under the cover at the side of the rear seatback and down into the provided notch at the side of the knockout.

The holes are inside the ventilation duct, not visible from underneath. You will not be able to flush mount speakers unless you cut nasty holes in the ducts, ruining the authenticity of the car and some of the collision protection.
