Definitely look at the engine mounts first. Bad engine mounts will definitely get you shaking ... like Jimmy's my 300D had an oozing mount a few years ago. New ones made it so I couldn't even tell the engine was running other than the sound. You could also check the transmission mount behind the transmission yolk.

You could also check the idle speed of the engine ... if it's idling very low it could be kind of rough. Though you can tell that pretty quick by looking at the tachometer.

If all that is in perfect order, and it's still shaking, I would guess maybe a bad injector or poor compression on a cylinder, but some of the other guys could probably weigh in better on that.
Check the engine mounts before anything else.
