Heating it up tends to leave the fuel system cleaner and reduce carbon deposits on your injector tips which cause fuel to be wasted on startup. In combination with a good fuel additive like Stanadyne or Red Line diesel Catalyst you can burn your injector tips clean before shutting down.
If your injector nozzles are 50K+ since inspection that also is a source of poor fuel economy. Similarly, recent Bosch nozzles are not as good as they used to be and may not last like they might have originally.

You must have a very rare version of the owners manual that no one else has. What the manual DOES say is that you should not push the engine hard until it gets up to operating temperature. You're doing far more wear sitting idling 5 mins every time you run it than if you just drove off right away.....like 99.9% of people do.
I've driven about 75k since last servicing my injectors.....I run virtually no additives ever....and it runs just the same as it did back then, and still gets 25mpg in the city. If its below 10F I might let it run at a high idle for 30-60 seconds so the oil can circulate....but thats it.
