You're going to have to keep jacking the engine up on that side until the bolt hole lines up. It's a pain in the ass (that I have been through ) it's best to keep the engine arm hovering a fraction of an inch above the mount when you go to insert the bolt from underneath. Also, you may have to reposition the mount via the two top screws. Loosen 'em both and try to line up the hole. Then torque both bolts back down, lower the engine until the arm is "hovering" and try to thread the bolt. Or buy / rent / beg a shop crane.
