This is not about security, it is about leadership. Everybody gets checked, pilots and flight attendants included. Why would you, a mere passenger, think your complaint is valid?
TSA harassment of pilots is equivalent to a vote of non-confidence. When a man or woman knows that they are not trusted to perform their job in a professional, safe manner, it tends to negatively affect their attitude about all of it.

Same for the passengers, when they are herded like cattle and felt-up (some TSA agents have gone places on their person their husbands and wives haven't been in years!!!!), they are made to feel they aren't trusted. Guilty until you can prove yourself innocent type of thing.
